"I have moved my cooling water in and out to the condenser to run the EEPSII in pot still mode. That leave me with 4 tube fittings (A,B,C and D)at the top of the column. Am I correct to connect A to B and C to D in pot mode? (i.e. loop any opening back in to the column). My other guess was to plug them with stoppers.

When you run your PSII in a pot configuration run your cooling water through the product condenser and leave the column condenser tubes as they are (not connected to anything). There's no need to plug them with anything.
