I had a few gallons of hard apple and peach cider and decided to throw them in my pot still. It tastes good but has a few off flavors. If I run it through carbon, will that kill the fruit flavor?? Or will it just make it a cleaner distillate?

It would do both. Don't. 2 options. One, dilute to 40% and redistill, or better, age it with a coffee filter on top to let it air a bit. Some toasted oak chips would help also."
